The Portuguese playmaker appeared to be fuming at Oliver, with the captain vocalising his frustration at the full-time whistle.
Manchester United went 1-0 down after X Bassey's opener in the second half, though they found an equaliser through Harry Maguire in the closing minutes.
Into the last kicks of stoppage time, Alex Iwobi found the back of the net to cancel out Maguire's efforts, ending in a 2-1 defeat for the hosts.
Joined by gaffer Erik Ten Hag, Fernandes appeared to be pleading with Oliver about some of his on-field decisions.
